The episode was "Workforce". He had to fight with the ECH over command of the ship since no one else was onboard, aside from Neelix.
Now there's a though... would Neelix have made a good captain? :p

Neelix was in command of his own ship, im sure he could command voyager, but im sure the guest on the viewscreen or over the comm would have been annoyed after a few minutes

didn't he transport using hirogen tech to the damaged ship captured by romulans. and then he works with emh (actor allen hicks) to recature the ship?
