What episode is it where the crew is abducted in there sleep and rat like aliens that walk on 2 legs perform experiments on them? The doctor finds evidence of the tests when she scans the crew.

That episode was the seventh season's "Schisms." A schism is when something is split into more than one part, in this case reality. This episode kind of poked fun of people that claim they've been abducted by aliens.
