I was re-watching this episode again last night and i just couldnt help but see how the episode is so odd in the fact that the doctor was never stolen in a battle and ends up 700 hundred years in the future! and he doesnt take a small craft and head for home. In the next episode we see the doctor happily on voyager again! This episode doesnt explain how the doctor spends another 3 seasons on voyager and how he ends up in the future. They dont even explain weather its a dream or something like that. This episode makes absolutely NO sense!

They do explain that he's a backup module. And he did apparently take a craft and head for Earth to try and find out if Voyager made it.
The one part of that episode that makes no sense to me is that they insist that he doen't have a back-up, but then they use it in this ep. Maybe this is where they lost it...

exactly they never mention a back up before or after this episode. Also if he is a back up then he wouldnt have been so upto date on the sequence of events that lead to the modual being stolen. And we know they can't just duplicate the doctor. So if it truely is simply a back up then there would be significant differences to the doctor, he wouldnt be exactly the same as the other one.

With systems that advanced, a back-up would probably be updated very often with the memories of the real doctor.
As for the module...one of the many gaping plot holes of Trek that we love so much

I think it's stupid that they supposedly said they couldn't make a copy or backup of the Doctor. But obviously they did. And just because it was never said that he had a backup module, doesn't mean it never existed. In the episode "Remember," we never saw that woman before, yet she had apparently been on the ship before. But we never saw her, so does that mean it didn't happen? No...
And the episode makes perfect sense. Even about the backup module. Just for the mere fact that Trek said, "Who cares? He has a backup module now that got stolen."

I took the episode as an alternate scenario as to what could've happened along their long voyager home. I decided not to ask too many questions, but to just enjoy this alternate possibility of what could've been.

yeah,
i also just took it as another possiblity, but really it doesnt all make sense cause its just a show! although some people, even me at times feel that voyager could be real and that its just another world in another timeline, out there, just as this episode was, seperate from the others. its possible!

The episode itself does make sense. The EMH that was 700 years in the future was a back-up module. Not the primary EMH seen on VOY. The back-up left for a shuttle towards Earth, but 700 years in the future. Think of this episode taking place WAY after Endgame.
Of course, as others have pointed out, the plot hole is that there is a back-up when other episodes stated it was hard to make one (although not impossible).

Well. Maybe the back-up module was required when-ever the doctor was destroyed is some fashion- which happened periodically. If the doctor was destroyed too badly even the back-up module wouldn't be enough. After discarding it another could be made(Possible?)
