When Sisko & Dukat were in the DMZ, the display showed a Federation merchant vessel with a Starfleet logo. Are all Federation vessels shown as Starfleet on computers or is the Federation logo used?

It all depends, sometimes the Federation logo is used, somtimes it's starfleet. Depends on the mood of the art department, I guess.

Well it could have been a merchant ship with ties to Starfleet� perhaps a subsidiary, or other connection. Or maybe the ship was registered to Starfleet before being retired into civilian service.

do they use the federation symbol to show friendlies, or is it just to show federation ships?

I always figured it was to show the ships affiliation.
