Ok, so I just watched the premiere of Threshold, produced by Star Treks Brannon Braga, and this guy makes a comment on the creation of Klingons, then the camera turns to Brent Spiner (Data) and he says Where do I begin? Can you believe it? The nerve! Dont get me wrong, I liked the premiere, I just think that after what Braga did to Enterprise that he might want to avoid the Trek references. Funny joke, by the way. I was just surprised to hear a Trek joke.
So, anybody watch? What do you think?

I wonder why Braga choose the name for his original sci-fi show from one of the worse if not the worst ST episode?

It's a pretty common name for a science fiction novel/story/episode/whatever. Threshold's Wikipedia article states:
Wikipedia wrote: | The series had a three-year arc that would have seen the series change its title each year, from Threshold to Foothold (which refers to the next level of Molly Caffrey's planning, dealing with a mass alien invasion) and Stranglehold (the response to a well-established alien presence on earth). |
He wasn't the series' creator either. He seems like he was pretty heavily involved in it, of course, but it might not have been his idea.
Incidentally, Brannon Braga was the writer of the episode to which you refer. (Star Trek: Voyager's "Threshold"). I must say that it did foreshadow Braga's quality of contributions to Trek in the future....
