I'm sure he still kept the emitter, things couldn't have been that different in the new timeline. Also, I'm sure they probably studied the device and tried to reproduce one of their own.

According to the prime directive they aren't allowed to use technology that is much more advanced then they have invented themselves. That directive is for all species, even humans.

Here's the thing with the mobile emiter, though. While it was advanced technology, it could also be considered old technology. It's not as if the device was build in the 29th century. As far as I'm aware, it was built in the 20th century, but just using bits and pieces of design from a crashed 29th century ship. So while the parts and technology used were from the 29th century, it was designed and created in the 20th century.
Perhaps the keepers of the timeline decided that it wasn't exactly they biggest piece of time-line pollution ever seen and allowed it to remain. They could have easily gone and tracked down Voyager many times over the emiter if they really viewed it as important, so I don't see why
Starfleet command would ever take it from the Doctor claiming it to be a violation. They may have perhaps 'borrowed' it to replicate more but undoubtedly returned it.

The emitter was constructed of technology from the 29th Century (My source is MA), I am not certain if it was ever said that he built it (Henry Starling), or found it on the timeship. Perhaps both, I don't know. This is a tricky line of thought though, technically, the prime directive may apply here, but considering the record of the VOY crew, and the EMH himself (Yet unnamed...), they problem made some sort of special allowance to let him keep it. After all, he had been recognized as being allowed some rights, I am certain the crew would have raised hell if they effectively took away his means of moving about and being...whatever Starfleet said he could be. I would imagine, as said above Starfleet science might have been interested in it, and asked to borrow it, but I doubt it was kept/destroyed/whatever.

They only use the mobile emmiter for the doctor because he is a special part of the crew like if a ship asks for voyagers help and the are infected with a virus so he would be the one to go and help.

He must have kept it. That isn't to say Starfleet didn't study it, but I don't think they'd make it readily available to every hollogram... perhaps to the flagships' emh/ech? I don't think they would risk screwing up the timeline for some eye candy.
