If the captain died and Chakotay became the captain, who would be the new commander? Would it be Tuvok? B'alana? Tom?

Protocol would call for the position of First Officer to be given to Tuvox. However, given the situation they were in, the two might agree that he's better placed at tactical, given his expertise with the ship and life long experience throughout his career. The same would probably also be said for B'alana, although I suppose Joe Carey could replace her in Engineering. Technically, he had been next in line, anyways and was even in charge of Engineering until Janeway replaced him with Torres.
