Do you think this might have created a timeline where the Eugenics Wars didnt happen? After all, San Francisco seems remarkably war-free...

When were the Eugenics wars supposed to have taken place anyway? I always thought that Star Trek took place in the same timeline as ours, and that Voyager episode took place in 1996, so it made sense to me that it didn't have war. But then, I do remember it being said that the Eugenics wars took place at the end of the 20th century. Furthermore, to explain some of it, the novels (which I know aren't canon, but may help), The Eugenics Wars: The Rise and Fall of Khan Noonian Singh, talk about the genetic engineering experiments taking place over in India. Maybe the effects of the war didn't reach America, or maybe didn't reach America until after a certain time.
