Think of a car is the best way to look at it. antimatter being the fuel and matter being the fed in air. Both get fed into a combustion chamber.

First, you have matter/antimatter pods. these essentially hold m/am fuel for the warp core. Deuterium is the matter fuel used.

The reactant injectors are then used to inject the m/am into the warp core.

The warp core itself is where the m/am reaction happens. This is what gives the ship power.

The dilithium crystals are used to optimise the reaction. This lasts for 3 years.

Then the power transfer conduits give the power to the nacells.
